repo: migrate CLI, retry, and YAML dependencies

Move to urfave/cli v3, retry-go v5, and the maintained YAML v3 module.
Adapt command contexts, flag sources, help rendering, and retry builders
while preserving aliases, configuration compatibility, and retry behavior.
Remove the test-only x/exp dependency and obsolete CLI build tags.

Keep GitHub DNS to match the existing CertMagic and acmez dependency graph.
Add focused regression coverage for CLI behavior and retry semantics.

Validation: make full_test TIMEOUT=600s, make integration_test TIMEOUT=600s,
CLI build/help checks, and govulncheck with no called/imported findings.
